Multi-Sequence Aligner & Colored Alignment Viewer

Paste, upload, or add nucleotide sequences (FASTA), align them, and inspect a colored, ruler-annotated alignment with a summary panel — a standalone companion to JB Scientific's species-ID primer designer, for people who just want an alignment.

What this is for: short-to-medium nucleotide sequences — DNA barcode markers (COI, 16S, rbcL, matK…), single genes, PCR amplicons — typically a few bases up to a few kilobases, a handful to a few dozen sequences at a time. What it is NOT: not a BAM/VCF/FASTQ or whole-genome tool, and not a substitute for MUSCLE/Clustal/MAFFT for serious phylogenetic or publication-grade alignment work — see the alignment-method disclosure below the results.

Optional · Load a reference from the human genome (hg38)

For Sanger confirmation: fetch an exon (plus intronic flank) or any region from GRCh38, then align your reads to it. Differences are reported in genomic coordinates. Exon numbers follow the Ensembl canonical (MANE Select) transcript, the same numbering the Gene Panel Designer uses. Needs internet (Ensembl + UCSC).

1 · Load sequences

Paste multi-FASTA text, open a local FASTA/text file, and/or add sequences one at a time with a label. Nothing leaves your browser — all parsing and alignment happens locally, with no network calls.

#LabelLength (nt)

Every other sequence is pairwise-aligned to this one (center-star heuristic) — pick your best-quality or most "typical" sequence, especially if lengths vary a lot.
